Bug Report OBS won't stop capturing layered windows

I'm having a problem where no matter what settings I choose, OBS still decides to capture windows that are on top of each other. There is a setting for "capture layered windows" but whether it's checked or unchecked, OBS will still forcefully capture the other stacked windows until I turn aero back on. Is this a configuration problem, or is it a bug?

I can give computer statistics if needed, I'll just have to find some of them

I'll start with some fast ones:
Windows 7
4g ram
AMD Radeon HD 5700 Se; 1g vram

Alright, I think I see where my misunderstanding was.

It seems kind of bizarre for the functionality of capturing only a single window to be tied to whether aero is on or not, is there any particular reason that's the case, or is it just a caveat of how aero or obs works?

Aero provides the functionality that allows OBS to capture a window even when other windows/programs are placed on top of it.
